It's not really that the NCAA had no clue. They probably know but they aren't an enforcement agency and do not have the ability to provide a proper investigation (subpoena power) and really don't have a way to enforce what they would find.

They didn't even know about the investigation. If they really cared about policing their sports they could have gone to the FBI with whatever information to start that process.
From what I have read this was found by the SEC (Securities and Exchange Commission) during a review of Addidas' financials. There is no way the NCAA would have found this.
We can't count on the NCAA to shut down or severely punish any program - they still haven't put any penalties on UNC for academic violations years ago.
